Just took it through the car wash and it pissed in both sides where the rear brackets clip in on the door pillars. Pulled the top off and refitted but couldn't see anything obvious.
Did notice slight splits in the top door rubbers but not sure this would let that much water in so quickly.
Is this common on hardtop conversions? Where should I start to look for sealing issues?
Thanks in advance.
I used to have a bit of a leak in the car wash, but tightening the hardtop latches did the trick for me.

Not sure how to tighten the latches?
there's two ways.
1: The three screws that hold the latch to the hardtop go through slot holes. undo the screws (a bit), slide the latch as far back as possible, fasten, and it should be tighter.
2: when you undo the latches themselves, there's a plastic retainer clip that holds onto a hexagonal adjuster rod. With a 10 mil spanner you can adjust the tightness of the latch. Snap the retainer clip back on and you're good to go.
When all of the above is not enough (which it was for me), you could wrap a zip tie around the latch hooks. It's a bit ghetto but it works.

That's great mate thanks. I'm currently using cable ties to keep the side latches down as they pop open without them.

This is almost as bad as using a drive-in car wash on a tiny car!
Sorry OP, hope you fix your leak!
