Engine re-build and CEL

I've just recently had my engine re-built, which included con-rods, pistons, re-bore, rings as well as the head stripped and rebuilt, stem seals etc. Now when I picked it up there was a CEL showing, speaking to the manager about it he said it was fine and I would need to run the car for approximatelly 500 miles and they would then be able to reset it. This is a reputable specialist engine and gearbox specialist.
Out of curiosity I thought I would have a look at the code which it is showing as p1346, after a bit of research I belive this is a VVT sensor code unless anyone knows different?
So after the work thats been carried out would people expect to see this code?
If it's just a coincidental (i.e. lent on the sensor during the rebuild) what would be involved in clearing it?
And would anybodt expect there to be any problems with the car as a result of running with this CEL?
Any thoughts from anyone would be great.

Disconnecting the battery for a while can clear it then see if it comes back.

Yea I've tried that it comes back. I tried to clear it with the reader as well and get the same result. Comes back after a couple of 'trips'.

Something is broken then - the 500 miles bit is utter rubbish AFAIK.

I would imagine that a VVT code will be putting you into a VVT-less map, so you'll be missing out a bit on power, but I can't be certain (especially as I can't find that code  s:oops: :oops: s:oops:  )

No it took me a bit of googleing to find reference to the code and even that was only a vague general referance to a toyota code not a specific '2 one.
I also can't exactly test the power side as I'm still in running in mode.
At the moment I'm not hugely worried and it may well just be your general mechanic fob off rather than the full explanation. They have commited to resolve the CEL I'm just looking to be a little more informed on the possibilities.
Also in addition to that there are a couple of other things I've decided I'm not happy with so they have also commited to take the car back and strip the engine again to investigate. The one thing I'd like to avoid is a situation where they tell me all is well and I then have to keep going back to get a CEL reset just because they don't know which sensor needs replacing.

Probably something to do with the VVT gear alignment... not installed correctly.  It will be missing some power until fixed.  500 miles is BS.
