Alarm and starting issues.

Good Evening folks and hope your all well.
  Now here is a wee problem I've came across and I'm not sure how to solve it and was hoping someone out there might have the answer.

Right here goes.

I own the Toyota MR-S Japanese import from the year 2000.  The car has an immobiliser and is fitted with a Sigma Car alarm(not sure if that is factory fitted or not).  
  Anyway, due to a couple of tears in the soft top I had to stop arming the car with the alarm because as soon as any wind picked up beside the car when it was parked, the alarm would constantly go off.  Now the odd thing is when I get into the car it won't start unless I arm the sigma alarm (a separate unit to the car keys)..and then unarm it.  The issue here is that it sometimes doesn't arm or disarm and I can't move the car anywhere.   Couple of days ago I was filling up with petrol then tried to leave the garage but the car simply wouldn't start as the alarm would not arm or disarm.  I ended up leaving it parked at the garage overnight after pushing it into the corner of the forecourt.  Now I have replaced and checked the battery in the immobiliser and the car battery itself and everything is properly charged up.  I am now getting to the stage where I'm worried I'm going to get stranded somewhere and have no way of starting the car.  I also looked up how to disable the alarm but that seemed like quite a tough thing to do.

  If anyone can help, has  any suggestions or experienced a similar experience please let me know.

Easy tell-tales to know if it is Jap import, provided things haven't been changed, would be:
- the speedo (if it goes to 180MPH!)
- the clips for a safety flare in the left hand corner of the passenger footwell
- the lack of a post-cat O2 sensor
- indicator stalk on the RHS (ie the correct side!!  s:wink: :wink: s:wink:  )
- no springy flap inside the filler nozzle
- clutch depress required to start the car
- rear foglight and switch added aftermarket

Of course, a MrT check on the reg and VIN plate will also clarify .... actually, thats probably the easiest and quickest way .... phone their parts department   s:lol: :lol: s:lol:

Do you do this as part of your start up routine normally? Just wondered if it might make a difference.
If not I'd be looking at the condition of the main 12V battery and the installation of the aftermarket alarm system.
